1. 筹备工作

</ol>2. 空肠的动物解剖和分离
<ol><li>小鼠灌注固定术<ol>

</ol>3. 凝胶充填空肠组织冻结

</ol>4. 游离漂浮 Cryosections 对一簇细胞免疫荧光的研究
<ol><li>Cryosectioning<ol>
<li>将恒温器室温度 (CT) 和目标温度 (OT) 设置为-22 摄氏度。将冰冻组织块放置在恒温器室的 cryomold 中, 至少15分钟。</li>
		<li>将3毫升 PBS 添加到35毫米培养皿中。</li>
		<li>从 cryomold 中取出冰冻的组织块, 用剃刀刀片将块切成两半, 露出空肠的横断面。将块的一半装在一个恰克 (恒温器适配器) 上, 用剃刀刀片截割平面。</li>

	</ol>
</li>
	<li>原发性抗体的应用<ol>
<li>在35毫米培养皿中, 每3次清洗自由浮动的部分5分钟, 每个与3毫升 PBS-T 与轻微震动在一个相互的振动筛 (大约36次/分钟)。</li>
		<li>准备抗原检索解决方案: 0.3 毫升抗原检索溶液浓缩 (材料表) 在2.7 毫升的超纯水。加入3毫升的抗原检索解决方案, 35 毫米培养皿中含有游离漂浮的部分。</li>
		<li>关闭盖子, 用一条乙烯胶带封住盘子和盖子之间的缝隙, 在50摄氏度的杂交孵化器中孵育3小时, 不摇晃。</li>

</li>
	<li>二次抗体的应用<ol>
<li>在3毫升的 PBS 中, 用轻微的震动洗涤3次, 每节5分钟。</li>
		<li>准备稀释 DAPI 库存解决方案: 2 µL 的 DAPI 库存解决方案 (步骤 1.5), 998 µL 的 PBS。</li>
		<li>做二次抗体解决方案: 476 µL 5% BSA 在 PBS, 10.5 µL 稀释 DAPI 溶液, 12.5 µL 罗丹明荧光染料共轭股票溶液, 1 µL 山羊抗兔 IgG-荧光染料共轭 (波长: 励磁496毫微米, 发射520毫微米)。</li>

pY1798 抗体不仅能在小鼠空肠上标记 TCs, 而且还可以在多脏器 (胃、回肠、结肠、胆囊) 中贴上小鼠和人类的标签1。然而, 由于任何组织中未固定组织的 pY1798 信号会迅速降低, 此协议包括福尔马林注入空肠腔 (步骤 2.1.15,图 1A2)。
自由浮动 cryosections 的厚度有限制。虽然薄 cryosections 在显微镜的半透明性方面可能是有利的, 但薄层使这些部分的身体脆弱。相比之下, 厚 cryosections 是物理上坚固, 但有较低的抗体渗透性的部分。在本议定书中, 使用了30µm 厚的部分, 既物理上稳定和渗透抗体。虽然这种方法是为没有丰富的组织学经验的研究人员设计的, 如果该协议失败, pY1798/villin/DAPI 三重染色的石蜡切片类似于库加et 。可以执行1。石蜡切片在这里没有使用, 以避免与罗丹明染色的 F 肌动蛋白在石蜡切片的困难。
由于 girdin tyrosine-1798 附近的氨基酸序列的保护, pY1798 抗体可用于除鼠和人以外的其他物种中对 TCs 的染色。本协议中使用的明胶充填物也可应用于其它中空器官。事实上, 除了 pY1798 或 TC, 凝胶充填与低温抗原检索的结合可能有助于揭示众所周知的 "困难" 表位在老鼠肠道, 并因此, 可能是对许多研究者感兴趣。
girdin 的生物学作用及其磷酸化在 TCs 中的意义尚不清楚。然而, 林中的一项研究则是et 。提示酪氨酸磷酸化 girdin 与 F 肌动蛋白聚合的程度有关8。同时, 库加et 等发现, 致命剂量的凋亡诱导剂 (e. g, 顺铂, X 射线辐射) 引起的小鼠小肠 TCs 的相对频率大增加, 他们假设可能与从 enterocytes 到 TCs 的可能转换, 与微绒毛1中 girdin 的磷酸化同步。这种可能性今后还需要进一步调查。三组最近观察到寄生虫感染后 TC 频率迅速增加15,16,17。因此, 这种游离漂浮染色不仅可以用于分析内窥镜收集的人体肠道组织, 而且 TC 积累也有助于诊断寄生虫感染的人肠道。

簇状细胞 (TCs) 是胃肠上皮的微小分散成分, 其特征是顶端的塔夫茨和线轴形 somas1。虽然 TCs 在 1956年2中首次被描述, 但 tc 功能仍不清楚, 部分原因是缺少可靠的 TC 标记。

Immunostaining to Visualize Murine Enteric Nervous System Development

The enteric nervous system is formed by neural crest cells that proliferate, migrate and colonize the gut. Following colonization, neural crest cells must then differentiate into neurons with markers specific for their neurotransmitter phenotype. Cholinergic neurons, a major neurotransmitter phenotype in the enteric nervous system, are identified by staining for choline acetyltransferase (ChAT), the synthesizing enzyme for acetylcholine. Historical efforts to visualize cholinergic neurons have been hampered by antibodies with differing specificities to central nervous system versus peripheral nervous system ChAT. We and others have overcome this limitation by using an antibody against placental ChAT, which recognizes both central and peripheral ChAT, to successfully visualize embryonic enteric cholinergic neurons. Additionally, we have compared this antibody to genetic reporters for ChAT and shown that the antibody is more reliable during embryogenesis. This protocol describes a technique for dissecting, fixing and immunostaining of the murine embryonic gastrointestinal tract to visualize enteric nervous system neurotransmitter expression.

Protocols for Analyzing the Role of Paneth Cells in Regenerating the Murine Intestine using Conditional Cre-lox Mouse Models

The epithelial surface of the mammalian intestine is a dynamic tissue that renews every 3 - 7 days. Understanding this renewal process identified a population of rapidly cycling intestinal stem cells (ISCs) characterized by their expression of the Lgr5 gene. These are supported by a quiescent stem cell population, marked by Bmi-1 expression, capable of replacing them in the event of injury. Investigating the interactions between these populations is crucial to understanding their roles in disease and cancer. The ISCs exist within crypts on the intestinal surface, these niches support the ISC in replenishing the epithelia. The interaction between active and quiescent ISCs likely involves other differentiated cells within the niche, as it has previously been demonstrated that the &#8216;&#8216;stemness&#8217;&#8217; of the Lgr5 ISC is closely tied to the presence of their neighboring Paneth cells. Using conditional cre-lox mouse models we tested the effect of deleting the majority of active ISCs in the presence or absence of the Paneth cells. Here we describe the techniques and analysis undertaken to characterize the intestine and demonstrate that the Paneth cells play a crucial role within the ISC niche in aiding recovery following substantial insult.

Immuno-fluorescent Labeling of Microtubules and Centrosomal Proteins in Ex Vivo Intestinal Tissue and 3D In Vitro Intestinal Organoids

The advent of 3D in vitro organoids that mimic the in vivo tissue architecture and morphogenesis has greatly advanced the ability to study key biological questions in cell and developmental biology. In addition, organoids together with recent technical advances in gene editing and viral gene delivery promises to advance medical research and development of new drugs for treatment of diseases. Organoids grown in vitro in basement matrix provide powerful model systems for studying the behavior and function of various proteins and are well suited for live-imaging of fluorescent-tagged proteins. However, establishing the expression and localization of the endogenous proteins in ex vivo tissue and in in vitro organoids is important to verify the behavior of the tagged proteins. To this end we have developed and modified tissue isolation, fixation, and immuno-labeling protocols for localization of microtubules, centrosomal, and associated proteins in ex vivo intestinal tissue and in in vitro intestinal organoids. The aim was for the fixative to preserve the 3D architecture of the organoids/tissue while also preserving antibody antigenicity and enabling good penetration and clearance of fixative and antibodies. Exposure to cold depolymerizes all but stable microtubules and this was a key factor when modifying the various protocols. We found that increasing the ethylenediaminetetraacetic acid (EDTA) concentration from 3 mM to 30 mM gave efficient detachment of villi and crypts in the small intestine while 3 mM EDTA was sufficient for colonic crypts. The developed formaldehyde/methanol fixation protocol gave very good structural preservation while also preserving antigenicity for effective labeling of microtubules, actin, and the end-binding (EB) proteins. It also worked for the centrosomal protein ninein although the methanol protocol worked more consistently. We further established that fixation and immuno-labeling of microtubules and associated proteins could be achieved with organoids isolated from or remaining within the basement matrix.

While CRISPR/Cas9 technology allows for precise genome editing of cells for organoid generation, this strategy requires extensive selection and screening by sequence analysis, which is both time-consuming and costly. Here, we provide a detailed protocol for efficient viral transduction of intestinal organoids. This approach is rapid and highly efficient, thus decreasing the time and expense inherent in CRISPR/Cas9 technology. We also present a protocol to generate frozen sections from intact organoid cultures for further analysis with immunohistochemical or immunofluorescent staining, which can be used to confirm gene expression or silencing. After successful transduction of viral vectors for gene expression or silencing is achieved, intestinal stem cell and crypt function can be rapidly assessed. Although most organoid studies employ in vitro assays, organoids can also be delivered to mice for in vivo functional analyses. Moreover, our approaches are advantageous for predicting therapeutic responses to drugs because currently available therapies generally function by modulating gene expression or protein function rather than altering the genome.

We describe step-by-step instructions to: 1) efficiently engineer intestinal organoids using magnetic nanoparticles for lenti- or retroviral transduction, and, 2) generate frozen sections from engineered organoids. This approach provides a powerful tool to efficiently alter gene expression in organoids for investigation of downstream effects.

Visualization of the Interstitial Cells of Cajal (ICC) Network in Mice

The interstitial cells of Cajal (ICC) are mesenchymal derived "pacemaker cells" of the gastrointestinal (GI) tract that generate spontaneous slow waves required for peristalsis and mediate neuronal input from the enteric nervous system1. Different subtypes of ICC form distinct networks in the muscularis of the GI tract 2,3. Loss or injury to these networks is associated with a number of motility disorders4. ICC cells express the KIT receptor tyrosine kinase on the plasma membrane and KIT immunostaining has been used for the past 15 years to label the ICC network5,6. Importantly, normal KIT activity is required for ICC development5,6. Neoplastic transformation of ICC cells results in gastrointestinal stromal tumor (GIST), that frequently harbor gain-of-function KIT mutations7,8. We recently showed that ETV1 is a lineage-specific survival factor expressed in the ICC/GIST lineage and is a master transcriptional regulator required for both normal ICC network formation and for of GIST tumorigenesis9. We further demonstrate that it cooperates with activating KIT mutations in tumorigenesis. Here, we describe methods for visualization of ICC networks in mice, largely based on previously published protocols10,11. More recently, the chloride channel anoctamin 1 (ANO1) has also been characterized as a specific membrane marker of ICC11,12. Because of their plasma membrane localization, immunofluorescence of both proteins can be used to visualize the ICC networks. Here, we describe visualization of the ICC networks by fixed-frozen cyrosections and whole mount preparations.

Cryosectioning Method for Microdissection of Murine Colonic Mucosa

The colonic mucosal tissue provides a vital barrier to luminal antigens. This barrier is composed of a monolayer of simple columnar epithelial cells. The colonic epithelium is dynamically turned over and epithelial cells are generated in the stem cell containing crypts of Lieberk&#252;hn. Progenitor cells produced in the crypt-bases migrate toward the luminal surface, undergoing a process of cellular differentiation before being shed into the gut lumen. In order to study these processes at the molecular level, we have developed a simple method for the microdissection of two spatially distinct regions of the colonic mucosa; the proliferative crypt zone, and the differentiated surface epithelial cells. Our objective is to isolate specific crypt and surface epithelial cell populations from mouse colonic mucosa for the isolation of RNA and protein.

Improved Swiss-rolling Technique for Intestinal Tissue Preparation for Immunohistochemical and Immunofluorescent Analyses

Understanding the role of factors that regulate intestinal epithelial homeostasis and response to injury and regeneration is important. The current literature describes several different methodological approaches to obtain images of intestinal tissues for data validation. In this paper, we delineate a common protocol relating to the derivation and processing of mouse intestinal tissues. Proper fixation of intestinal tissues and Swiss-roll techniques that enhance intestinal epithelial morphology are discussed. Postresection processing and reorientation of embedded intestinal tissues are critical in obtaining paraffin-embedded blocks that display intact intestinal structural features after sectioning. The Swiss-rolling technique helps in histological assessment of the complete intestinal or colonic sections examined. An ability to differentiate intestinal structural features can be vital in quantitative measurements of intestinal inflammation and tumorigenesis along the entire length. Finally, paraffin-embedded sections are ideal for robust processing using both immunohistochemical and immunofluorescent detection methods. Nonfluorescent immunohistochemical sections provide a vibrant image of the tissue detailing different cellular structural features but do not provide flexibility for intracellular co-localization experiments. Multiple fluorescent channels can be appropriately utilized with immunofluorescent detection for co-localization experiments, lending support to mechanistic studies.

Accurate identification and location of epithelial cells along the intestinal mucosal lining are essential to define different cell lineages. Proper imaging of intestinal tissues is crucial for identification of protein expression patterns with maximum resolution. Each anatomical region of the intestine has a unique function that is reflected by differences in cellular structure. Investigating changes in the intestine requires an in-depth analysis of different tissue regions and cellular alterations. To study the intestine and visualize large pieces of tissue, researchers commonly use a technique known as intestinal Swiss rolls. In this technique, the intestine is divided into each anatomical region and fixed in a flat orientation. Then, the tissue is carefully rolled and processed for paraffin embedding. Proper tissue fixation and orientation is an often-overlooked laboratory technique but is critically important for downstream analysis. Additionally, improper Swiss rolling of intestinal tissue can damage the fragile intestinal epithelium, leading to poor tissue quality for immunostaining. Ensuring well-fixed and properly oriented tissue with intact cellular structures is a crucial step that ensures optimal visualization of intestinal cells. We present a cost-effective and simple method for making Swiss rolls to include all sections of the intestine in a single paraffin-embedded block. We also describe optimized immunofluorescence staining of intestinal tissue to study various aspects of the intestinal epithelium. The following protocol provides researchers with a comprehensive guide to obtaining high-quality immunofluorescence images through intestinal tissue fixation, Swiss-roll technique, and immunostaining. Employing these refined approaches preserves the intricate morphology of the intestinal epithelium and fosters a deeper understanding of intestinal physiology and pathobiology.
